A restriction enzyme cutting site is a specific sequence of nucleotides in a DNA molecule that is recognized and cleaved by a restriction enzyme. These sites are crucial in molecular biology for the manipulation of DNA, allowing scientists to cut DNA at precise locations to facilitate cloning, sequencing, and various other genetic analyses.
Structure and Function[edit | edit source]
Restriction enzyme cutting sites are typically short, palindromic sequences of DNA. A palindrome in this context means that the sequence reads the same forward and backward on complementary strands. For example, the restriction enzyme EcoRI recognizes the sequence 5'-GAATTC-3' and cuts between the G and the A on each strand, producing "sticky ends".
Types of Cuts[edit | edit source]
Restriction enzymes can produce different types of cuts:
- Sticky ends: These are overhanging ends that result from staggered cuts in the DNA. They are useful for ligating DNA fragments together because the overhangs can form hydrogen bonds with complementary sequences.
- Blunt ends: These are straight cuts across both strands of DNA, resulting in no overhangs. While they are less efficient for ligation, they are sometimes preferred for certain applications where overhangs might cause unwanted interactions.

Restriction enzyme cutting sites are fundamental to many techniques in genetic engineering and molecular cloning.
- Cloning: By cutting both a plasmid vector and a DNA fragment with the same restriction enzyme, scientists can insert the fragment into the vector, creating a recombinant DNA molecule.
- DNA Mapping: Restriction enzymes are used to create a map of restriction sites within a DNA molecule, which can be used to identify genetic markers or mutations.
- Gene Editing: In techniques such as CRISPR-Cas9, restriction sites can be used to introduce or verify edits in the genome.
